The game is going to have the same directory and file structure whether you download from Steam or install from physical media. If you are installing from physical media, you will need the official 1.2 patch before applying anything else. So if you get the game on Steam, just apply Weps mod or the True patch. Wesp's mod and the True 5.04AT patch work on the 1.2 version of the game.
The version you get from Steam is the Officially patched 1.2 version. Some info on running VTMB on current systems:
